While driving it, I shifted from 2nd to 3rd causing the transmission to lock up and killed the engine. Now, when we start it and let clutch out it still kills the engine. Is there any way to get the transmission back to neutral?
 
my guess would be the shift forks. I would pull the top cover off and take a look. you can do this without pulling the transmission.
So you've pulled the top cover plate of a T5 while it was still in the Jeep with the t case attached? interesting..
 
That's what I was wanting to do, but how do I take the front top off? Thanks.
Your problem sounds bad and yes, it needs to be inspected.
First, what does the shifter lever do? Is it actually going through the motion of going in each gear, but with out the end results.

If you suspect a shift fork problem or busted gears that are jammed up, pulling the top cover is in order.

The unit needs to be removed from the Jeep and no t case on the back. Under the shifter, there is a shift block with a center roll pin that needs to be gently hammered down and out of the hole. Unbolt the tail housing and remove it straight back off the shifter rod (which goes into the top plate). Several things to watch for at this point. A plastic washer/cup will be in the inside end of the tailhousing...it may fall out. Also, there will be a spring and a ball under the shift block. Don't freak out when these parts are dislodged.
NOW the top cover can come off. 2 of the top bolts are allignment pins as well, these will be thicker. The cover contains the shift forks and needs to come up, off and to the side to remove it.
Look for broken gears, bent shift forks, or other damage.
IF its bad, don't repair it unless you get the parts for free and your just bored. It wont be worth it otherwise.

Not gonna happen, as you must remove the shifter offset lever from the shift rail by removing a roll pin.

Once the offset lever is loose on the shift rail, then you MUST remove the housing-to-transmission case bolts and remove the housing and offset lever as an assembly. And that means the TC must be removed because the shift rail prevents the top cover from being removed.

Even if you were able to pull back the housing-to-transmission case a little bit, the countershaft rear thrust bearing would fall out.

Oh well, no matter as it is impossible to remove the top cover with the transmission still mounted in front of the Transfer Case. I think we both know the truth to that!
 
I was meaning it was still under the jeep when I inspected it. When I had the engine out. I slid the assembly back. at this time I had drive shaft out, and t-case. because I replaced the front and rear seal. sorry for misleading information. It was the T90 on my willys that I had removed the topcover by unbolting the access pan. :brickwall
