Fixed!

Sorry for the delay in response. It turned out to be the throwout bearing after all. The Jeep shop manager said it wasn't common (at least in my area) but that he has heard of them having various transmission issues of the 06's. It runs great (and quiet) so far so I'll see how it goes.

It can be done, I have 97,000 miles on my 02, and I am having mine replaced as we speak. I didn't have a single problem for the first 97,995 miles.
 
I have 112k on my original clutch, its a 99 though..there is the whole marbles in the bellhousing thing, and a slight squeak as I push the clutch in, but its from the linear motion of the clutch disengaging, not a rotating noise...so gonna see how long i can go with this stuff, then replace everything when something goes

Mine was still working OK at 99k, but I went ahead and changed it as the throwout bearing was getting noisy. The disk was still in pretty good condition.
