2014 JK A/C Problem

I've ran into a little trouble on my 2014 wrangler. I bought it used with 3200 miles on it in February. It is a soft top, but it apparently was a hard top from the factory (has a defroster wiring harness in the back). Here's the troubles that I've been experiencing:
Often - the light on the right most knob (chooses the vents) flashing for 10 seconds up to 3 minutes when the jeep is turned on. When it's flashing, there is no activity from the HVAC unit. Hitting buttons & turning knobs makes no impact on this. It'll just start working whenever she pleases.
Rarely - this has only happened a few times and is much more rare. The air isn't diverted properly. For example, the air can be stuck on the face vents when you're wanting defrost or feet. Nothing seems to make an impact on this. It has just cleared itself up within a few minutes the few times that this has happened.
Soooo... my dealership says that the HVAC system is "searching" for the defroster and is causing all of this trouble. They're claiming that Chrysler says there isn't a work around to turn this searching mechanism off and that I'm SOL. I'm thinking this is totally unrelated. Wouldn't the PCM be the same between a hard/soft top from the factory and just accommodate an additional wiring harness? It doesn't make sense that Jeep would have 2 separate electronic modules when wranglers used to come with both tops as an option from the factory.
Just trying to get some info as to if anyone's had this trouble before - maybe what was done to correct it? Also, if anyone swaps between a hard and a soft top, do you ever have this problem?
Edit: Forgot to mention - this just started happening within the last month or so. I had 6 months of a/c issue free jeepin!

Got the same problem with my 2014 JKU. Does it randomly with the hard top and soft top. Dealer reflashed the ECU to see if it would fix it (which it did not). My guess is that the HVAC controls circuit board is defective. I was going to buy a HVAC control unit and replace it my self as my dealers are useless....
I have a 14 Rubi 4 door/hard top with the same issue. When I start engine in morning the defrost light flashed and the AC blower motor activates. Dealership had this on video for the dealership just in case they could not replicate the issue. They had no problem witnessing this activity then informed me this was part of the startup sequence...

I think they're fibbing to me for lack of a better diagnosis. I'll PM you a VIN, JeepCares. You were extremely helpful when I had trouble with my WK2. I don't understand why it wouldn't happen everytime - or at least before during the 6 months that I've already had it. Can someone confirm that dual tops are still an option? My 2008 came with both soft and hard tops, but I bought this one used so apparently it only had a hard top haha.

Based on a discussion with our corporate techs, the defrost light flashing is typically indicative of a fault or issue in the HVAC unit, and they recommended going back to the dealership. If I can help and follow up with the dealership, please PM your VIN.
