Clean it up with a wire brush, see what is just surface rust vs whats pitted. If its pitted cut it out and replace it with fresh metal but try to do as little as possible. Definitely don't weld steel...

Do yourself a favor and use a wratchet wrench on the manifold nuts, it makes the job easy. I got the Magnaflow setup from Kolak and it was a perfect fit. Stay away from the Eastern Craptalytic junk....
