Stereo Replacement CANBus Question

So I decided to sell my RER factory Nav. unit and replace the system all together. I have (had) the INfinity + RER system. 08' JKU

So here is my question. What happens to the CANBus system if the harness that plus into the stock deck remains unplugged?

If I run ALL new wires for power, ACC, ground and speakers, I can just leave that wire harness there, unsused. Will it cause and Check Engine Lights, etc???

all the warring systems use the speakers to work. so i would think it might toss a code. they do make a box so that your funtions for the steering wheel and other systems tie in.

I replaced my entire system. I didnt have the Nav, so I dont know if the 130 tied into the CANbus system...however eveyrthing works like a charm. My build thread has all of the parts I used.
