When clutch is depressed, there is a horribly loud squeal.

My son has a 1998 Jeep Wrangler Sport 4.0L/I6. Just about a week ago, his clutch (when depressed) makes a horribly loud squeal. The sound is worse upon start up and lessens a bit while driving. Any ideas where to start. Was told maybe a throw out bearing gone bad. The transmission was rebuilt one year ago and at that time the clutch was replaced.

Most likely it is a bad throwout bearing. There's a possibility it could be a bad pilot bearing or something jammed in with the clutch disc, but it's pretty much a guarantee the transmission will need to be dropped and the clutch looked over. If the clutch was replaced by a shop and is still under warranty, you might want to talk to them.

Sounds like throwout bearing to me. Make sure if its replaced , it is you replace it with a METAL throw out bearing not a plastic one

I had a similar problem recently. Mine went away when the clutch was depressed. Also went away completely when i turned the Jeep off and restarted it. Mine sounded like the starter trying to engage while the engine was running. Let me know how it turns out.
