Help! 2008 WK CRD No Start

Hi All
I can't seem to solve a no start issue with my diesel overland and I'm hoping someone can help.

What happened was that the truck was running fine and I changed the oil and fuel filter and disconnected the battery terminals to clean the posts.

After this work the electric pump was not operating to fill the fuel filter and bleed the system.
Haven't been able to solve this and it hasn't started since.

If I bypass the fuel pump relay the pump will run.

I replaced the relays and nothing.

I had my ECU cloned and replaced and still same problem.

I replaced the water in fuel sensor, but it didn't solve the problem.

I checked and now I have a pile of engine codes:

P0638
Throttle actuator control range/performance bank 1

P2009
Intake manifold runner control circuit low bank 1

P0489
Exhaust gas recirculation control circuit low

P0243
Turbo/super charger wastegate solenoid A

P2269
Water in fuel condition

P2264
Water in fuel sensor circuit

P0489
Exhaust gas Recirculation Control circuit low

P053A
Positive crankcase ventilation heater Control Circuit open

P0628
Fuel Pump Control Circuit low

P0045
Turbo/super charger boost control solenoid circuit open

P0646
A/C clutch relay control circuit low

B1138
Cabin heater 3 control circuit low

P0607
Control module performance

Has anyone experienced this or heard of this happening?

Please help

so many low/circuit.... wonder if its harness issues wiring any mice get in there.

P2269 is maintenance that filter should be change enough so that dont happen. Like i change the ones on our trucks every year. Not a jeep but they do have from 200-265k Miles and never any major issues. water fuel filter is not low cost but not worth issues too. like what 30 bucks in ours.
