Transmission Problems 4.0 5spd YJ

Here is yet another challenge that I hope you awesome people could help me figure out. About a year ago my rear end froze on me in the trail causing everything in my transfer case to fail leading to me having it rebuilt. I am now home from college put it back in (with fluid) and also changed the transmission fluid while I was at it. I am now having a problem in 2nd and reverse gear. The first thing I noticed was the transmission refuses to down shift in second. Its not just tight it kind of grinds a little, but in second it drives fine no problems. When I let off the gas to let it cruise on idle without the clutch it makes a grinding noise, but goes away as soon as im on the throttle. Reverse gear has a similar issue except it makes a grinding noise whether im on the throttle or not and even if the clutch is in. I ran through the other gears and these are the only ones with problems. Looking for some advice on what step to take or if there is a fix without rebuilding the transmission. Thank you.
