Xj Nv3500 Manual Transmission Whine in all Gears Except 4th

I got a tough one here. I have a 2001 Jeep Cherokee with a 5 speed transmission in it. 4x2. The transmission makes a whine that sorta sounds like a supercharger in all gears except 4th. The noise is proportional to how much power is going into the transmission. If i'm cruising, nearly nothing, but if I give it gas, the noise re-appears. Noise gets louder with RPMs as well.

I just changed out the fluid for Royal Purple Synchromax and had the throw-out bearing replaced. Noise has not changed.

My guess is maybe a counter-shaft bearing? Gears 1-3 make the most noise with 1st being the loudest. 5th also whines noticeably but is relatively quiet in comparison to the first 3.

Edit: There is no noise whining/whirring noise when engine braking.
