I would give the axle u-joints and unit bearings a good look over.

Not trying to threadjack, but I have the exact same problem, 2001 cherokee. The scraping/grinding/whirring sound can be heard any time the jeep is moving over 10-15mph or so for me though, and its definitely a noise from a rotating part because the sound is sinusoidal. I am going to try and replace the dif fluid for starters, 80k on the odometer. I suspect however, it might be a problem with the shoe contacting the drum or something rubbing outside the dif maybe on the rear driver side, because I get some pull to the left especially when going highway speeds. Although this could be unrelated..

may be a bad wheel bearing in the rear axle.

How high is your Jeep lifted? You could just need a TC drop to straighten out the driveline, because it sounds like your driveshaft is binding

3 words. Slip yoke eliminator. Had the same issue only after a small lift. Installed SYE and all is well again now.

If it's humming or whining when you let off the gas, my money is on your pinion bearing going out....I've had it happen twice in two different vehicles.

How long can you drive with a bad pinion bearing? I have two bad ones I'm expecting to die any day now.

I seem to have this simular problem. I just replaced the rear DS U joints to see if that would help. It seems like it's a little better but when I let off the gas at higher speeds it it more noticable. It is a weird noise, grinding, whirling. Anyone else have any issues like this?

I've got what sounds like the same issue. I only hear it when the driveshaft has no tension on it. So only when not accelerating or deaccelerating. Noise is scary when going above 60 but barely noticable at lower speeds.

Jeep is a 96 with the 3.5" RE superflex. My money is on needing a sye just haven't got around to it yet.

Noise seemed to get worse as my dana35's pinion got worse. Replaced it with an 8.25 and the noise is completely gone.

So for me at least, it had nothing to do with my driveline ujoints or lack of sye.

Is it possible that the noise could be coming from the transfer case?

It's possible. Check your tcase outputs for wobble.
