from a 99? you will have to change lots of stuff because 99 is obd2 engine management and 89 is barely past carbureted. as far as the light harness, i have no idea if it needs to be changed but it sounds weird if it does

Yes, as SuperJ said- OBD2 is in charge. Everything will need to be swapped. All sensors, all wiring, maybe even the tank mounted fuel pump if '89 didn't use one. The trans is electronically shifted too. The good news is that emissions engine management systems are usually separate from the rest of the car systems like lighting. But I know that on my '00 and '01 a LOT of body systems like AC, dash gauges, etc, ARE managed by the PCM. But you should be able to separate the engine systems wiring from the rat's nest of front end wiring and leave the original stuff alone. I don't know what state you live in but in many, you must pass emissions inspection for the year of the engine- not the body. Unless you can sneak it on by. Wink wink, nod nod.

yup. i would definitely do an engine management from an 89 4.0 instead of the 99. that should be lots easier

Any chance of keeping the 5 speed manual with the 4.0?

i don't think you can keep that particular 5 speed. someone will have to verify but i believe the bolt pattern is different between the 4.0 and 2.5

I wouldn't suggest matching the AX5 with a 4.0 regardless of it bolting up. Unfortunately, finding an AX15 isn't the easiest (or cheapest) endeavor.
