No, it's normal, that just happens to stock springs, esp. if you have a hard top. Even some aftermarket springs sadly sag after time. You can install an add-a-leaf, or get some stock replacement springs.
As for the bolts, I guess a cheap set of bits from the hardware store?
It all depends on how much lift you want, what you're going to be doing with the Jeep, and what you're willing to spend. An A-A-L might give you enough to clear 31's, although they might rub when flexed. There's the option of installing longer shackles, adding a body lift, both of which can give you anywhere from .5" of lift to say 4" of lift if both are used, which requires a 3" BL and 2" shackle lift. 3" BL is UGLY and 2" shackles are waaaay too long, as most would agree in here, and they net you only a true inch of lift anyhow.
So no, you don't have to change the leaf springs, but you can.
Yes, suspension lifts will replace the leaf springs. Depending on how high you want to lift, a suspension lift will be anywhere from $450 and up. You can buy stock replacement springs from Quadratec or the like for ~$75 each.

Flat springs are normal after some years.
It's the reverse arched or "twisted" spring you have to look out for.
When I got my rig it had stock shackles and bushings still. A greasable set of shackles (like the MORE's) will net you loads of ride comfort and some flex.
As for the Torx bolts...get rid of each and every one of them with the appropriate size hex, cap, pan, or whatever head replacement...you may have to get familiar with your drill bits to remove the Torx stuff.:thumbsup::wave:
