I am wondering if there is some reason why they didn't extend the seal of the hood all the way to the end? So my second question is will it be ok to replace the one now so it runs all the way to the end?

 I didit three years ago and also pulled the "hood spring" and I haven't had any "hood flutter" ever since--

Air pressure under the hood. Makes sense the seal would help but u should expect some flutter because air pressure in the engine bay comes in under the truck.

No hood flutter with the 2012. Even after the lift... It's not broke, so I'm not going to fix it.

My 2012 has plenty of hood flutter. It was really bad yesterday going down the interstate in 20-30 mile in hour winds...

 Three things that are apparent to "hood flutter"
1) loss of "air dam"
2) partial hood gasket
3) hood spring causes "cycle"/reciprocation as internal air pressure rises/falls--
Cures are--remove spring/install full gasket--or(free)
Buy new Daystar hood latches--or$$
Buy some really cool "Drake" latchs--$$$$

On the pass side that allows air to flow to the air box. On the drivers (my guess) it allows airflow to cool the electronics, brake controller etc...

Lift on the corner of the hood and you'll see that the hood bungees are very weak. I can't imagine sealing the ends of the hood will make a difference. The air entering through the grill and under the bumper is what lifts the hood. I installed zip-ties over the bungees a year ago and nobody has ever noticed. I don't have anymore hood dancing with the crazy weather we get in Colorado. For 20 cents you can't beat it.

The first thing I noticed when I got into the drivers seat of my 12' was the line of sight over the hood was lower. Checking a few sites I found that one of the slight aerodynamic changes to the new one was a sloped hood. They did this along with an increase windshield angle to reduce wind noise. The slope in the hood will reduce the hood flutter as it will create more downforce to counter the positive pressure buildup inside the engine bay.

If that's true the slight difference is probably gone once a lift is installed and it's leveled.
