You're going to have to pull the transmission, but if the pilot bearing is on it's way out, it can rattle when no pressure is on it, (aka in gear) and when you push the clutch down, it gets pressure on it, so it will shut up.

Is it doing this in Neutral or in all gears? I am having the same problem in Neutral. I did a little checking and found a TSB for what seems to be something with the Transfer Case Shifter Causing Excessive noise from the tranny. Im yet to go to the dealer ro find out more about it yet though. Also I just did a full fluid swap on mine and I put Royal Purple Syncromax in my trany and that cut back on alot of noise I was hearing and also the shifting is alot smoother.

if you have access to a transmission jack, (if not, like 100$ at harbor freight)
it will take you ~30 minutes-1 hour to pull the transmission and check everything.
