Water Leak

My wife has a 2001 TJ with a hard top on it. When it rains the floor boards/carpet are getting wet. Sitting still in the yard. The left rear seems to be worse. The left front was a little wet as well and also the right rear damp this time. It is try behind the rear seat. I have looked and cannot see where it's coming in. Seems it would have to run uphill most places to get in. Any idea where I need to look?

Is the lift glass pressing against the window seal?...

I had water pooling in the passenger side of my 2002 Jeep TJ and would run to the rear every time it rained. I found my issue was the Cowl drain was plugged with debris, water filles the cowl until it overflowes into your hvac intake...that dumped straight down into the passenger side of the cab. Not sure if that's your problem but after I cleaned out the drain hose from dirt, road gunk, and leaves I've never had another issue.
