If you search you will find a lot of info. Mine leaked where the AC drain penetrstes the bulkhead (firewall). I put a 8" long hose over the tube in the engine compartment and let it hang. No more water inside.

I have a 2004 TJ and I've been tracking leaks since I got it. For every leak I fix another one shows up. I still have not stopped the leak behind the passenger seat, but I have found some leaks around the passenger door that may be suspect...anyway...good luck and welcome to the world of Jeep leaks....It never seems to end!

I've had both the pass door leak and the behind the seat leak. The pass door leak is either a clogged/loose A/C drain, or the water is getting in between the front of the door seal and drips off the lip of the door opening. Could be a misaligned door or a poor fitted top. The leak behind the rear passenger seat is water getting through the seal at the bottom of the rear window and the top of the tailgate. I applied a peice of weatherstripping to the bottom of the window so the rain water drips off the strip instead of running down to the tailgate/window seal.

I know this thread is about 4 1/2 years old, but I noticed on mine that the water was being pushed through a gap in the wheel well and inside the floor boards. It was making its way under the carpet through gaps around where the roll bar is bolted to the floor. I let all the water drain out and then sealed the hell out of it with GOOP and that helped a lot. I just need to get under the seat belt anchor to seal that up and that should take care of it.

Seems to me like you are just going to be trapping water behind the roll cage mounts. I had a leak in that area that I fixed. The rust had got under the paint so will still get in even with the goop. The leak was caused by the sticker over the hole behind the rear flair coming unstuck. Can't find my pics of the rust at the moment but the hole I write of backs directly on to the roll cage mounts.

How'd you figure out it was coming from there? Maybe I'll try to take the flare off tomorrow and see if there's any holes. But to me, it seems that the water is only coming in after or while I drive. That's why I figured it was coming in through a gap behind the wheel well liner...

Try pulling the front cowl off in front of windshield and check for debris plugging. That's usually the first place to check.

I took months to find the leak. I only seemed to get water in the rear foot well after heavy rain and usually when the Jeep was parked on a slight downward slope.

I had a few minor leaks from the top and thought the water may have been coming in from them but I treated and sealed the top and got rid of all trace of water coming in from the top. I even got a chalk pen and marked all the way around the full door seal and was getting no leaks there. Even with the leaks I had in the soft top, I couldn't see how the volume of water I was getting could possibly be from those as I was only finding drips from them.

I saw a photo on this forum showing the hole behind the flare and figuring it was a possibility removed the front few bolts on the rear flare. Sure enough the sticker was not completely stuck down. I removed the old sticker and put some tape over the hole. Did the same on the other side too and not a drop more got into the rear foot wells.

With the leak sorted I pulled the roll cage and cleaned up the rust.

I noticed some bubbling paint further along from the rust on my passenger side, so cleaned up the paint till I was sure I was at the end of the rust.

The rust actually went quite far.

Painted over the area with POR15 including the roll bar bases, and top coated in the factory colour after that.

I have a soft top and I collect water behind the passenger seat. What I saw one day was water dripping off the aft stiffener bar for the top. Apparently it migrates in through the stitched seam that runs across the back and runs down the bar to it's lowest point before it bends back up to the roll bar. From there it drips down to the wheel hump and seeps down to the passenger floor. I am going to treat the top with some 3M Scotch Guard.
I have also noticed the AC evaporator drain leak under the glove box near the center console! I just tell my wife to move her purse!
