Transmission and torque converter solenoid problem

A while ago I had my auto transmission rebuilt because of a problem with shifting. It would rev up but not shift, like it was going into neutral for a short time before actually shifting. They also put a trans cooler infront of the radiator. The next day on a long drive the jeep overheated, I drained and refilled the coolant and it ran fine for a short while, would the trans cooler blocking the radiator cause the overheat? The next day it just died while driving, the 11 fuse under the dash blew and continued to blow. Thinking I had a short I ran fuses at a splice next to the computer and traced it to the torque conveter clutch solenoid. So after sitting in my drive for half a year trying to figure out what was wrong I took it back to the place where I had the work done because it was under warranty, they told me there was water in the transmission which voids the warranty. It is doing the same thing as it did last time and there wasnt any water in the trans last time they fixed it. My mechanic buddy says it could be coolant in the trans if they didnt check when they put the trans back in or from the cooler they put in. I rebuilt the trans myself with him in 2007 after it was flooded, we moved the vents up to ensure water would never get back in there and now its been rebuilt twice and they are trying to tell me there is water in it.

So any ideas? Could the solenoid mess up the shifting or is it the torque convertor itself?

The TC solenoid will not affect the shifting in anyway. If its bad the TC may not lock-up which could overheat your transmission.

is there anything either of those two that will effect shifting, I've already had it rebuilt once and it only helped for a day.

so there is some water/coolant in the trans but I'm not sure that is causing the shifting problem because of last time.

Water in you transmission fluid is BAD! Change all the fluid as soon as possible...
