Transmission Swap?

It's it easy/possible to put a 6-speed transmission from an 05/06 TJ into a older model (99) 5-speed TJ?

I couldn't really find any good threads on the subject.

The spline count is different for 4 vs 6cyl. The gearing inside the transmission is also different. Spline count on the tcase is another issue. All things being 6cyl you should more than likely be fine. I would google dimensions to see if there are length differences, and another good way to tell is if there are adapters made for the swap. But honestly you should be fine.

Why would you want to? The AX-15 is a better tranny, NV has gone bankrupt, Aisin still makes them and they have parts available to fix them. That should tell you something right there.....

I was under the impression that the 3550 was a more stout transmission?

the 3550 is not a more stout transmission. they are about equal and there is no advantage to swapping to one or the other. it has been discussed on here several times, so finding some references should not be too difficult. there are also swap threads to the 6 speed tranny, but as others have mentioned. the ax15 is more preferred anyways in terms of reliability.
