Transmission Problem??

So I have had my TJ for a few months now. Its an 05 and has the newer 6 speed transmission. The problems I have noticed are that when the clutch is out the transmission makes a whirling noise (input shaft bearing?) and also when i push in the clutch in neutral fast it makes a snap/clicking noise. Also i have noticed it doesn't always go into gear while up shifting at times, especially into second. Any one have any ideas on the problems and what i should do to fix this?
