A vacuum leak or fad cap not sealing will cause issues as well.

Curse of the Jeep manual transmissions and MOPAR fluid. Change your fluid, and I suggest a 3rd party synthetic like AMSOil Synchromesh or Royal Purple Synchromax. Some, but not all, have had success with these as well as Pennzoil synchromesh. I just replaced the fluid in my 5-speed with the Royal Purple and it got rid of the rattle sound and made everything shift much smoother even after it gets hot, whereas before it would stick in gear and shift rough in lower gears.

05 TJL Rubicon w/6 speed manual and 113k on the odometer. I've never heard the trans rattle, but the exhaust brackets have given me fits!!!

Oh, I switched to amsoil a long time ago...that may be the difference. ???
