I've noticed that when I put my Jeep in neutral and let up the clutch I hear a rattling noise coming from directly under me. Once I engaged the clutch it's gone. Any suggestions on what that may be and how serious of the problem it is.

That is totally normal and not a problem. ALL of our Jeeps make that same noise when in neutral and the clutch is out. It's just the input shaft of the transmission spinning around inside the tranny. We hear such noises in our Jeeps because they're not loaded with soundproofing like cars are.
Yeah, my '98 does it when shifting, in neutral, and when the rpms drop to less than 1900. Its normal. Haven't seen or heard one that does not do it yet, although it scares the crap out of my passengers I usually get "I'm never riding with you again until you get the transmission fixed." Or "It sounds like your transmission is about to fall out!"
