I always wondered if the external filters and coolers put any more stress on the internals of the transmissions. Would they cause failure down the road sooner than if there wasn't an extra filter on there?

300k on my CJ7 and 140k on my TJ. No problems yet.

That is a secondary filter.

I would think not. The filter I installed is designed for automatic transmission fluid filtering (NAPA 1612) and I've had this setup for over 40,000 miles...
