Did you press in the clutch when you were sunk in the mud?
Your radiator was clogged with mud, that is why you overheated.. Make sure you have a gallon of coolant and a gallon of distilled water in your cooling system. No more no less.

Could be a damaged crankshaft position sensor mounted to the flywheel housing at the top on the driver's side. Never EVER depress your clutch pedal when in deep mud, doing so allows mud to flow in between the clutch disk and flywheel. You should change your tranny gear lube too.
