Bogging down upon Acceleration with jerking and engine light flashing

I have a 2006 Jeep Wrangler manual 6 speed with an inline 6. Over the past few weeks the engine will bog down upon acceleration no matter what gear I'm in and it start jerking and lose power and the engine light will flash, but its not throwing any error codes, until I push in on the clinch and reset it and then it seems to do fine most of the time. It doesn't do this everytime it just does it randomly. What could be the problem?? Help please!

Cam position sensor, crank position sensor, clogged cat(s)? I'd suspect the first 2 since it's random. Could be other sources, too, but that's my 2˘.

Upstream 02 sensor is another possibility.

How many miles are on your TJ?

throttle positioning sensor may be bad. should send the computer a code though. if it just started, it'll get worse.

Another possibility is misfire due to plug misfire. Many manufacturers use a flashing CEL to show misfire. DTC's should give the answer.

My 05 LJ just started doing the same type thing except I have no check engine light on at all. Under acceleration it will just bog down for a second like it's going to stall then pick right back up. I also get a stutter when sitting at idle like a misfire and it almost feels like it's going to stall but doesn't. I've got 67k on it and the plugs were done with factory plugs at 62K. I've owned several 4.0L equiped TJ's/LJ's and I've never experienced one doing this. I have not yet checked my OPDA, could wear on the gear cause this?

TPS AND PPS. Clean your throttle body and tps. Check the pig tail for it as well. Bit it should be tossing a code. Hmm

There are other ways of adding belly clearance without lifting your vehicle off the axles...like 40s, 42s, 44s, etc

All manufacturers use a fishing cel to singnify that there is a condition in the engine that is highly likely to lead to immediate damage of hard parts. This is a standard of the on board diagnostic system reporting rules.
99.9% of the time that's a serious or multiple misfire condition.
Not likely to be a throttle sensor. Crank sensor, plugs, injectors, piston failure, head gasket failure, opda wear. Are possibilities.

Mine does the same thing once and a while even after changing the TPS . Not very often though.
There are a lot of threads on the subject and it seems not a lot of completed repair updates.

Mine did the same thing, bogging randomly and even cutting off all together. CEL would flash, but no codes. I changed the spark plugs and it runs perfectly now (except for an exhaust leak). The old ones were gapped at .070". Mine is an '06 w/ 93K.

I haven't tried anything yet but there aren't any codes showing that anything is wrong. I am currently at almost 58k mi.

I have an 06 LJ same mileage and just recently replaced the oil pump drive gear I believe was the name (where distributor is on earlier models). While I was replacing it I also did spark plugs and now I am experiencing the same symptoms. A slight "bogging" down on take off and a low rpm idle (around 800 rpm) I believe I have a small exhaust leak just before the muffler if this makes any difference. If I manage to figure it out I will let you know what I did. It seems there is a list of things it could be.

A flashing check engine light isn't something to take lightly.
And No, a flashing CEL does not mean missfire.
It means that there is a problem with the engine that can cause serious damage.

A solid illuminated CEL means that something has happened that will cause the emissions to exceed 1.5 times the FTP.
Flashing means a failure that will cause damage. That is why they tell you to pull over if a flashing engine light occurs
