I had the same gearing and problem. Just installed a high pinion 44 and now the vibrations went away, of course now I have manual hubs so my front shaft no longer spins when on 2wd.

You're in a much better position than us because your DS is only spinning at 3046 RPM at 65 MPH. I would pull the shaft and take it to one of the driveline companies that can spin it at 3300 RPM and see what's up. I wonder what's magical about 65 MPH though.

Bringing this back from the dead since I now have the same problem.
Did anyone find a fix for this?
My 06 LJ did not start until I added adj. CA's.
Its been to the alignment shop a couple of times now and the front shaft still vibrates. I took it out and the vibration is gone.
I have tried 6 and 5.5 on the caster.
Pinion nut is tight.

Any suggestions?

ever thought about balancing your tires and making sure you dont have a bent rim?

correct.
It is definitely a front DS issue. A guy tried a Tom Woods shaft and still had the vibes - above in this thread.

It's not a caster issue either.

You sure it's not in the front diff? I've got a vibration in mine, but it's becuase my front pinion is worn and ready to explode

I know that's probably not the case with yours, but are you 100% sure everything is setup properly and is in good shape in the front diff and transfer case? I'd check for play on both, and take a look.

When did the vibration start? After lift? New driveshaft? New gears? Or has it been there forever?

Front and rear diff's have new 5.13's and have been rechecked. Everything looked great.
How do you check the tcase?
Vibration actually started when I got it back from the alignment shop after I installed the adj. CA's on it.
They adjusted tow, caster and thrust angle. I thought the caster was off as it was set at 6. I went back and had it set to 5.5. Same vibes just happened sooner (lower MPH) at 5.5 than it did at 6.

Without the front shaft in it everything is perfect from 0 to 75 MPH.

I forget what the factory spec is for caster (I think something like 2-8 degrees -> don't quote me on that, it's a guess). When I first installed my adjustable control arms, I was round 4 and it wondered badly. Increased to the upper end of the factory spec and it drives much more predictable.

As for checking your transfer case, I'd make sure there is no play in your output shaft and make sure the splines for your yoke are in good shape. I'd also make sure you have adequate drive shaft length for your current lift / wheelbase. If you don't your driveshaft will bind if it's too long. My driveshaft was too long and would bind at times. This wore out my pinion and pinion bearings causing vibration (but only while in 4wd).

Other than that, it sounds like you have covered the normal things to check. With the amount of lift you have, it shouldn't be an issue??? Just a shot in the dark, but you do have a little bit of wiggle room in your tranny / transfer case mounting holes. Make sure they are mounted square and not too far forward or backward.

Should there be any play in the splines. There is a little more than a 1/16th that I can turn and the other side stays still.

I have not been able to get rid of the 65mph pulse vibe for a long time now. Tried all that I could think of including a new TW driveshaft as well. So far I havent had any issues driving it other than its annoying that I can't resolve the issue.

I am having the exact same issue. On and off pulse vibe at 65+ mph. It vibes for about second on and then off a second. 5.13's with 37" tires. I haven't done much digging into it other than readjusting the rear pinion. I'll start looking at the front.
