Is every 03-05 supposed to have all of these? I have an 05 RME and it doesn't have tow hooks, diamond plate or silver accents. Or was that just on some years but not all? Or just an option?

I believe what is listed there is supposed to be the base options for all RME Jeeps. Someone might have gotten rid of those few items.

04 came with "graphite" colored flares.
05 came with body colored flares and no diamond plate in some cases. Should have the same seats though.

Front - no. Not an option. There has never been a factory installed front limited slip in any TJ.

Rear - yes. Though I'm not sure if its standard or optional equipment.
