If the PCM needs to see certain things from the trans and don't you will have the check engine light on all the time. Should not effect running.
I was under the impression that the CEL would only come on for emissions related failures. If other problems are detected (trans, etc.) a diagnostic code would be set, but the CEL would not come on. Am I mistaken?

IMO it all depends on the level if diagnostics. In 96 I think the level is quite low. And if the AW4 is hydraulically controlled like the older RH transmittions are from mopar not much will be lost.

May be a code for a open lock up clutch solenoid circuit. Easily faked with a dummy load.......as an example.

96 in most respects were still the time of single board controllers. The didn't start butting modules everywhere till closer to 2000. Then their could be a dash, each door, body, etc.....

A fsm for that year and model will tell all.

I've been looking at the '99 FSM. I've been led to believe that '96-'01 are basically the same, and the same FSM is applicable to all those years. Error codes are listed in the "Emission Control Systems" section.

with a quick overview of your problem details - & keep in mind that I have 350k original miles guys - I'd wanna just throw a few things that may / may not be accurate but that I've experienced over the years . These thing are tough but just what was mentioned about the single circuit board and how easily things dry rot , accumulate gunk, over heat and generally break down from age can cause an older XJ owner to either go insane or just go thru their rig thoroughly since they've run out if specific troubleshooting steps . You're getting 'emission control system ' related codes ; have you started at throttle body and run seafoam thru her? PCV valve free of black oily buildup? I had all manner of hair pulling over the initial (invisible ) hairline crack of my exhaust manifold at 215k before it finally was welded and corrected the matter for a year until it finally broke in a big crack and all the same symptoms returned - got a header and wrapped it in exhaust tape and now it is a dream. The catalytic convertor isn't full of carbon ? I haven't burnt anything except 91 octane for years so can't speak for the EGR system on my JK , but a little daily driver SE-R '92 Sentra nearly beat me mentally to DEATH with its vague yet persistent odd behavior until I found the charcoal canister was a solid block of dead dinosaur deposits and was causing crazy vacuum faults .....is the breather hose that runs from the air box to top of valve cover showing a lot of oil from blowback ? that can make for some odd emission errors .... I would suggest relegating a weekend to giving the entire emissions path and hoses and components a once over and cleaning what you can or replacing the affordable things from Omix-ADA or Napa . It is just a guide ( not the FSM I've never been able to get a copy of ) but the Haynes manual I've found invaluable for pointing out starting points and basic knowledge fortification about similar situations like you find yourself in the midst of. That engine will keep on keepin on but you gotta baby it and talk to it and get yourself some kinda knuckle-busted , oil -crusted dirty to get to the (usually ) obscure-as-hell problem solution for your particular XJ; I have grown accustomed to this process and , even with a new , clean and proper JK , my XJ comes first an I'd miss the heck out of the frustrated love affair I have with her.....
like the knock I kept hearing last week that I could have sworn was the torque converter bolts rattling caused me to take the inspection plate off , drink tons of gritty oily funk but as I'm laying under her and listening carefully I look up at back of the inline 6 from below and see the #6 spark plug lead dancing up and down in its port and the plug was whacking against the block making the noise ....it goes on and on .....
