Left it at the dealership, they diagnosed my clunking as a front differential isolator.
On a better note, I ordered a 4x Guard diff guard

Vacuumed out 2 1/2 gallons of water out of the jeep, pulled all the seats and let it dry out all day after high centering it in a water hole, up to the bottom of the door. Yes, had to get pulled out. I also found out there is 4 ( maybe more) drain plugs under the carpet on each side. Nice, but they don't prevent water coming in, that is where I got most of the water inside from.
