full of questions today...

I have a 2005 Grand Cherokee with Boston Acoustics factory system. Anybody successfully hijacked the factory Boston Acoustics amp to work with an aftermarket system?

I'm pretty sure you won't have an issue rendering a aftermarket amp. Here's an upgrade from justforjeeps.com that's 368 watts versus the factory 288 watts. They also have complete speaker/sub kits for a switcheroo. Good luck!

Actually I'm trying to not replace the factory amp... I was wondering if it is possible to use the factory amp with aftermarket radio. Crutchfield tells me I have to bypass it but I'd like to use it if possible.

Might make for some VERY interesting wiring if you're putting an aftermarket headunit in. I'd guess you'd need to get a 'reverse LOC' (if such a thing exists) to convert the RCA out of the aftermarket headunit to line level signals (introducing all kinds of noise in this process) then splice those line level signals into the stock wiring.

Possible, but the results would be lousy. If you want to replace the stock headunit, get an aftermarket amp as well.
