1999 Jeep Grand Cherokee shifting problems HELP!!!

I have a 99 wj with the inline 6. I replaced my transmission pan and filter a few months ago and ever since then I have been having shifting problems. When you put it in drive it shifts out of 1st then 2nd then sounds like it down shifts into 1st and back into second again. It does have a little hesitation too it. If you manually shift it it doesn't do it and even if you put it in second gear it doesn't do it. Anybody can you help? If searched all over and can't figure out what is wrong.
