Transmission / Clutch ?

I have a 1988 Comanche 4.0 5 speed long bed. After about a 120 mile trip or so stopped for gas and then the Jeep would go in gear but not move. After a week later the transmission will go into gear and move but will not shift into all gears. Sitting still and running I can get it into every gear with no issues. I guess my question is it the Clutch or the transmission? Also 2nd gear is really loud compared to the rest of the gears. Any ideas.
