Ya I actually got and installed the locker yesterday. It's a world of difference with a locker in the back. The transmission is still holding in there. I'm looking for another ax-15 right now so hopefully ill have a better one before then.

The difficult trail will include the "Benmore loop" (trail 23). It has sections of pinstripeness,ness,ness. FYI.

"Difficult", a term that can be subjective. What may be a difficult trail to some may not be to others. The Cow Mt. trail map lists Trail 23 (Benmoore Loop) as "black diamond" or most difficult. Steep climbs, steep drops, large washouts, tight turns, narrow trails, and lots and lots of brush, hence the pinstripes. That's about the best I can describe the trail being that I've only been on part of it. I'm on 32's with a 2.5" lift and no lockers, so will it be "difficult" for me? Yes. To others with 4" lifts and 35's, maybe not so much.

This is going to be my first time in cow mountain. Me and my wife are thinking about doing a day trip (coming from Newark, CA). From my understanding, we will start on the Lakeport side and end our trip on the Ukiah side. Since I will be towing my Jeep, what do you guys recommend we do? Should I park my towing vehicle on the Lakeport side or Ukiah side?

Your best bet may be to head up the Ukiah side first and park your tow rig at the Ukiah side staging area. Here is the website which has a cam of the staging area.

Once you park your tow rig, you could follow the main Mendo-Lake road (dirt road) to the Lakeport side. It's about a 12 mile trip to the Lakeport side and the creekbed we will be staging at. I'd give yourself about 45min to make the journey being it's dirt road and a little rough.
You may want to consider staying Friday night in Ukiah. Here is a PDF map of the OHV area.

The other option would be to leave your tow rig at the Kmart parking lot in Lakeport where we will be meeting before heading out to the creek bed. You could follow us back to Lakeport after we end the run on the Ukiah side. We live in the Lakeport area, so you could follow us back to your tow rig. I assume your jeep is street legal?
