Help! Heater Problems

Okay so my thermostat went out and I flushed the engine and installed a new thermostat about a week ago. Yesterday I noticed a antifreeze leak in the radiator and added some anti-freeze compatible stop leak which fixed the problem. When I noticed the leak the heater wasn't working which I assumed was due to the low antifreeze level but after filling it up its still not working right and here is where its gets weird. If I turn on the heater you can hear it kick on and it begins to blow warm air but after 5-10 secs you can hear the blower change speed and get louder like a load was removed and then it begins to blow cold air. Turning the temperature dial to cold at this point will cause the blower to again change noise (quieter, picking up a load) and the vents blow warm air again for about 5-10 seconds then cold again. Repeat procedure moving to warm and same thing. I literally drove to work today cycling the temperature! I don't even know where to begin with this one. Help please!

Clogged heater core? Wonder if the stop leak got in there?

Possibly but if it is clogged why would it put out heat at all?

Maybe only partially clogged? After that, I don't have any ideas.

Thanks for the input. I will flush out the heater core again this weekend and see if that helps. A friend was saying it might be my air mixing valve actuator, but I would have to take apart the entire dash just to get to it, so I'm hoping he is wrong.
