Anyone know what these holes are for in the quarter panel? They are on both sides.

Most likely, there was body armor on that Jeep that was removed. Something similar to the ones in the link below.

Looks like the roll bar mount holes for the old style roll bar that is in that Jeep. A 1984 roll bar (main Hoop) should be mounted to the floor. The older style mounted the main hoop and kicker bars to a L shaped bracket that mounted to the inner fender well and though the outer side panel.
