will mek substitute work instead of mek for the monstaliner prep?

Yep, thats what I used. Eric has said in the Monstaliner thread that it works, as a lot of places are not stocking MEK anymore.

On another note, are these holes supposed to be here?
There were screws in them, but didn't go to anything.

Yea for the rear window to clip into. Any soft top I've seen uses them.
