Tranny leak with new Tcase

I just got a new tcase (231, with a Terra low 4to1 and SYE) for my TJ, and when I had the tcase bolted up but not yet filled with fluid I started to get a leak from between the tcase and transmission. It's an automatic transmission. After I pulled it back apart it appears that the input shaft on the tcase is the same diameter as the old tcase, but is roughly a 1/4" shorter. Could this be causing the leak? Also wondering if I messed up the seal on the tranny when I was stabbing the tcase by myself. I am an auto mechanic but where I've worked I haven't had to mess with auto transmissions or tcases. So short version is that I am mechanically inclined and so if the problem is the input shaft, how involved is it to swap them? It's got the plate around the shaft with the 4 bolts. Also the tcase is a older model than my Jeep if that makes a difference. But is 23 spline just like my transmission. Bolted up fine and everything worked fine, just leaked. Didn't find anything on this by searching, but that may be do to my fault. Thanks in advance for any input on this.
