Yes, I believe it will work.
You will have to replace all of the OBD1 sensors on the old engine with your OBD2 sensors from your 98. Everything - temp sensors, cam position sensor, coil, etc. You'll probably want to swap over your 98 intake and exhaust manifold and use it on the new motor. And swap over any accessories on the front. The 98 has a better belt adjustment, so you'll want to keep it.
You may have to swap out the water pump - the XJ may have reverse rotation - you'll have to investigate this.
I am basing my answer on having taken a 98 TJ 4.0L and dropping it into my 95. The 2.5L should be basically the same as the 4.0L.
