Caliper questions?

So I bought some hawk brake pads and power slot rotor for my 2004 Tj. When installing the I was still using the factory caliper and couldn't get the pad to fit the rotor. I know both the pad and rotor and a little bit thicker, but it wouldn't go. I did notice that my piston didn't see flush with the caliper. It was only sticking out a little bit. I was wondering could I possibly need new calipers or upgraded calipers? And what are some good upgraded calipers?
