newbie in need of wisdom

I have a 99 cherokee classic "xj", im not sure if I have the lingo correct. any way recently I had an issue with my crank shaft sensor. I would drive down the road and suddenly my tranny would feel like it was slamming in to a lower gear, my rpms would drop and sometimes engine would die. I pushed it a bit to get home then tried the next day same issue. didn't have a code reader so I assumed it was the fuel pump. replaced the whole assembly with bosch, pulled the vapor canister off cause I thought it was the fuel filter. put it all back together as I found it. replaced my crankshaft sensor, secondary ignition pickup, dist cap and rotor. runs great on the road but now when I start it up its usually fine till it warms up or I put it in drive or reverse. rpms dip under 800and bob up and down a little accompanied by a noticeable vibration in my steering whell and body. does anyone know what it is or did I miss a step in putting everything back together?
