Quick Disconnects
I have a set of the JKS quicker disconnects installed on my Rubi and when I tried to disconnect the passenger side i couldn't even budge it. The drivers side comes off no problem, just remove the pin and its that easy. Also when I try to put the drivers side out of the way on the holding pin it doesnt fit properly. There is no way the holes line up to put the pin back in to secure it out of the way or are they just supposed to hang there. The disconnect is about an inch or 2 too long compared to where the storage pin is. The hole on the disconnect(sorry not sure of the name) does not fit over or reach the storage pin. I had my lift professionally installed. Am i just being stupid here? Any help would be greatly appreciated.

hum pics would help, try putting on one side, then driving that side thats ON onto a curb or little rock and see if you can fit in on then, wd-40 helps them move easier, or if it doesnt line up at all cut new holes in them

I had the same issue with my JKS disco's as you did.
1) Remove the "easy side" 2) Remove the side that is stuck and use the threaded adjuster to lengthen the quick disconect. It should reinstall much easier for you. 3) Re-install "easy side" disco and then adjust "hard side" disco to make sure that th disco fits properly. Does this make sense?

Were they installed while the Jeep was sitting on a perfectly flat surface? It almost sounds like they weren't.

You can't put one side on the storage pin while the other side is connected. You need to disconnect both sides, then store them up on the storage pins.
You can adjust the length of them when you go to reconnect, if necessary. Make sure your Jeep is on level ground & it will help with connecting and disconnecting them.
