zj transmission problems

I bought a 93 zj with 42re and the trans was rebuilt but messed up and I put 3 in it first a 97 and 96 and a 94. Also switched from allwheel to part time 4wd. It will run good at first then nit wil stop pull and grindin noises when changing into gears. Does anyone know what could be wrong?

You ever flush the cooler and remove the check valve?

No I thought about puttin an aftermarket cooler. And what do I just move the check valve all together or just replace it. Would the transfer case swap have anything to do with it?
