Water in HVAC

I have water in my HVAC box, the drain tube is clear and AC condensate is draining fine. I believe the water from the outside vents is filling up the HVAC unit when it rains, but not allowing it to pass to the next section due to debris in the box to drain. How do I clear this blockage or is there some other issue?

Its really starting to stink like a locker room?

No thoughts

Maybe I didn't give enough info.

1996 Jeep Grand Cherokee, 5.2L V8 4X4 with AC.

Some please help!!!!
