Well there are only so many bolts:
There are the 4 cap bolts which hold the carrier bearings & carrier in the diff.
There are the 10 or so ring bolts which hold the ring gear to the carrier.
There are the 10 or so bolts holding the diff cover on to the diff.
The 4 cap bolts are only torqued to ~50-60ft-lbs IIRC and so they should be super easy to remove.
Unless you somehow SUPER overheated your diff and caused it to warp in a super bad way I would be suspect of what they're telling you.

This does not make sense.
If the axle shafts cannot be removed, the housing would have to be seriously bent.
If the housing was that bent, you would have noticed.

Ken has a spare 44a rear laying around  and i think that you would have noticed something if all they are saying is true

When I had a bent front axle, the shafts and stuff came out fine....maybe a little stiff, but not bad.
The problem was when I had to put them back in, it was hard as hell, I also noticed the camber was bad once I got everything buttoned up.

I just called the shop because they are closing soon and I was told they 'just got the shafts out and were inspecting everything'. Should know in the morning whats up.
Wheelin98TJ, the shafts were suuper rusted to the housing, that was the problem.
They may be trying to make more money off me because I brought in my own parts. They said parts they order from Randy's Ring and Pinion would be $1200, and I got them from CCOR who gets them from Randy's for $800, so you know they make some cash there. Red flag: the owner told me right away that one of the mechanics working on it thinks he has an extra 44a at his house and they want to sell me that one.

2 of the cap bolts were really loose they said. When they first called me this morning they were asking if I had any work done to the rear axle because it looked "tampered with" - but what other signs other than the lose bolts I wonder? they also said the cap bolts would "tighten up if anything" rather than loosen. I told them that a friend owned the Jeep before me and he never did ANY work to it.
And I still dont get what bolts they "broke" i should have looked closer. But I'll challenge them tomorrow because some things arent adding up.
I drove for a little while with the front axle having no pinion preload, and the backlash messed up and that didnt overheat so I doubt the rear axle overheated.

ive been to attitude performance everything they drive has like nothing less then like 12" of lift, they know their stuff.. sorry for all the bad luck, hope it all works out

You've been driving around for how long before these guys pulled it apart? If everything they say is true you wouldn't make it 20 miles without major noises or full blow failure   .

Hey bud, your explanation sounds kind of like the explanation the guys over at Suburban transmission gave to my friend when he had his clutch changed. Went from something simple to all of a sudden needs rebuild.
We put the pressure on though, called in everyday and what do you know, the mechanic made a "misjudgment".
I will agree that they do have nice rigs out there and I do not doubt they know what they're doing, but maybe they're trying to get some extra $ out of you.

I talked to someone that used to work there and he said they took 5 months to build his wrangler - excuse after excuse like "BFG broke their die so the mud terrains are on backorder". Once he got to work there and saw how they run their business scamming people left and right, he quickly found another job.
Other than pieces of parking brake hardware they left behind causing a loud squeaking noise, and the aussie clicking all the time, all is well.
The bolt that they broke was the "cross pin w/ oversize bolt"

Since they failed to return everything like the paperwork, Im wondering after how many miles I need to change the gear oil? And as for the 500 mile break in period, what is the best way to break the gears in?
