Jeep Cancer, What would you do?

Okay so on my Orvis i got ahold of new seats, trim, carpet, etc, etc out a 98 ninner, I started in the rear pulling out the old tan and green and i found rot!

My idea is to get the rust inhibitor paint and paint the big hole (Because it don't lead outside and the floor, But fill in the hole that does lead outside, Would that be the way to go?

Never saw one go from the inside like that, looks like a weather seal failed and allow water in.
