Does the radio work?
If so, it sounds like either an iPod issue or cable issue. If not, did u wire the stock amp for power after removing the stock HU?

how have people ran the cord in their ZJ's. I came down the drivers side of the vehicle near the gas pedal and just throw it in the cup holder. I know their is a better way but haven't bothered yet

i had to take my whole dash off, and i went back towards the drivers side then behind the center information center thing (where the ash tray is) and then up into the glove compartment. it was quite a task trying to find room to get out from behind the HU

i just ran mine down under the console drilled a hole in the console box and it sits in there completely concealed.
when you plug it in does the ipod display the alpine logo? and try resetting the ipod by pressing the center and menu to rejump it. it shouldnt wipe it or anything (that is center and play IIRC)
