95 ZJ Runs rough/Check engine light

I have a 95 Laredo 4.0. I recently has it towed home with a dead fuel
pump and both 60A alt fuses blown. I made the repairs and got it
running again but... Now I get a check engine light and the following
trouble code 12 "Problem with Battery Connection: Direct input to
controller disconnected within the last 50 key ons" The jeep also runs
like crap. Can anyone tell me what the proble is or where to look

code 12 will stay until you have 50 start. or at least 50 key turns. no problem there. It happens after battery/power disconnect. I have also had to change my fuel filter after my pump went. Its on the driver side frame- Unibody rail in front of rear tire. take it off and dump gas out in a glass in reverse flow direction and see if there is alot of debris comes out, my second pump went because i did not seal the top of tank well and i found sand in it.

I agree. A grenading fuel pump can and will deposit all the broken pieces and debris from the pump mechanism into your fuel filter. It could also be that the fuel pump went out because it sucked a bunch of crap up from the bottom of the tank that was supposed to be filtered out by the sock...

code 12 should not cause a check engine light. It will be read but should not make it illuminate

if he checks the code however it will display a 12 and 55 (end of code) , you are also correct check light should not be on now.
