Yes, the factory alarm contains an immobilizer function. When the alarm arms, the module transmits an encrypted message to the engine computer saying "not ok to run". If the engine is started, it will shut off fuel a few seconds later, resulting in a start and stall condition.

When you disarm the alarm using the key in the lock cylinder or the remote, the alarm module transmits an "ok to run" signal to the engine computer.

Easy to check it too. Set the alarm while you're in the vehicle and let it sit for 30 seconds or so, then put the key in the ignition and try to start it without unarming the alarm. It should start up and then shut off within about 3 seconds or so.

While my mechanic and I were working on my Jeep the other day, the headlights were flashing -- but no horn sound. Didn't make much of it until the Jeep would not start. The mechanic found a place to test the fuel pump pressure and told me we need a new fuel pump.... cost about $200 plus labor.

Reading on this forum I discovered that the immobilizer can be "deactivated" using the key. Tried it on the lift gate and the Jeep started right up.

WORKAROUND: Don't use power locks or the key lock to lock your car. Manually lock all doors and the security alarm will be disabled. BAD NEWS: The security system actually has a purpose besides the seemingly universal malfunctions we read about here :-)
