1997 Tranny Shifts Hard

I bought a 97 Jeep Grand Cherokee Laredo with 187,000 miles on it.
Here is what I paid for thus far.

New Tires
New PCM and PCM Bracket, prior user put generic computer in so my OBDII was reading wrong. I just said **** it and bought a new PCM and bracket for it.
New Crank shaft Positioning Sensor
New fan belts

It finally passed state inspection. I am okay with the repairs because I know these motors have a long shelf life.

I have a question though. It is an automatic transmission and a 4x4. My question is that when I am driving, as the transmission shifts into 2nd gear, it shifts REALLY hard and jerky like AND my check engine light comes on due to my tranny. What am I looking at? Thanks!
