Vibration, Knocking AFTER SYE install

After I installed my SYE and and started the heep up to move it i noticed that there is a vibration or knocking in the drivetrain while sitting still or moving. I only have the front shaft installed, getting the rear shaft worked on today. The only two things I have thought about is that the jeep hasent been started in about 3 weeks, longest ever and everything was just cold from sitting? Or that my exhaust is sitting on my tranny/transfer case skid plate, because I had exhust done wile I had the transfercase drop.

This would be my first assumption. But you know what assumptions get you.
