upgrading 2.5L to 4.0L

I have a manual 95 wrangler. The four cylinder is ruined and i'm relacing it with a 6 cylinder. Can someone please inform me if I will have to replace the engine control module in the jeep since the engine I have is an automatic. Also will I come across any other problems that I should know about. All your help will be helpful. Thx
